From what you're saying, my guess would be you need to adjust your TV linkage. Here are the steps for adjusting the TV linkage, from my Chilton manual.

I run an HO cam in my 421 with duals and glasspacks. It isn't real lumpy, but it isn't a totally smooth idle either. It'll sound a little smoother in a 455, more cubic inches tend to smooth out cams. ...

This is just my opinion (and admittedly I tend to be conservative when it comes to engine combinations) but this is the route I would follow.

I can only guess that the factory weight was based on dry weight with no options.

A buddy just had his 1963 Grand Prix weighed, it tipped the scale at 4350. 3750 might be a little bit low.

Any 1965 and newer intake will work. Some mismatch can occur with the exhaust crossover, but there are plate available to block these off. Just be aware of teh problem and correct as needed.
